Fastcap’s 2P-10 colored glue kit includes powered dyes with which to mix with their wood glue, perfect for bonding a joint that can be sanded down while still matching the tone of your materials. A $50 kit comes with six colors (but no activator), while individual colors can be picked up for a fiver.

so, glue and powder paint then?
FastCap is some great stuff, and this the strongest way to hold plys of wood together. The old way of adding sawdustto your wood glue is old and outdated.
Or, a clever fix I learned a while back: mix some of the sawdust from your project with wood glue to make a paste. Stick the paste in your area-that-needs-filling. Let it dry, and presto, you have a sandable filler that is exactly the color of your wood, because it is your wood.
Pigments at my local concrete mixer are about $3-4/#.
